I figured it would be cool to share our thoughts on the story up to a certain point somewhere. I love to read what people think. Note that I haven't personally finished chapter five yet, so I will update the list below later.
Keep in mind, no spoilers for anything other than chapter 1, 2, 3, 4 and 5. I plan on posting a thread for the other chapters as well, so each chapter can have its own discussion, if I'm allowed to. I think it would be sweet to be able to read about how people interpret the story as we all get further and further into the game without having to worry about people posting stuff from chapters we haven't played yet.
Anyway, to kick things off; Here are the main mysteries so far in my opinion:
1. Why did the alien races battle two years ago? 2. Who was the mysterious defender of the White Whale? 3. Why are the Prone so intent on killing humans? 4. Who is Goetia and what is her motivation? 5. Why does the number on the BLADE tower decrease? Answer: To signify the amount of mim fuel left. 6. How are the humans able to understand the languages?
Do you have any cool questions or ponderings so far?

That cutscene after the boss blew me away (see what I did there?). I'm shaking right now...

1. Why did the alien races battle two years ago? - The ganglion wanted to kill humans anyway the other is rumored to be some sort of gnostic type race with unknown origin or motive 2. Who was the mysterious defender of the White Whale? - It will semi tell you at the end of chapter 6 3. Why are the Prone so intent on killing humans? - spoliers for the rest of the game it up to some degree of interpertation though 4. Who is Goetia and what is her motivation? - no idea yet but is part of the ganglion 5. Why does the number on the BLADE tower decrease? - it reaches zero everyone dies 6. How are the humans able to understand the languages? - Mira mystery

Well first off, the plot twist of everyone being robots was circulating all over the place on Gamefaqs, so I got spoiled by that, but it still completely blindsided me. I didn't expect it to be revealed so early, and I'm happy that the humans are still alive which was what worried me about the twist.
Moving along, the Ma-Non are awesome. Their voices and mannerisms are adorable in a respectable kind of way. I'm looking forward to exploring that spaceship tomorrow!

Well first off, the plot twist of everyone being robots was circulating all over the place on Gamefaqs, so I got spoiled by that, but it still completely blindsided me. I didn't expect it to be revealed so early, and I'm happy that the humans are still alive which was what worried me about the twist. Moving along, the Ma-Non are awesome. Their voices and mannerisms are adorable in a respectable kind of way. I'm looking forward to exploring that spaceship tomorrow! You're gonna love the spaceship! I just finished exploring it.

I didn't expect it to be revealed so early, and I'm happy that the humans are still alive which was what worried me about the twist. This, basically. When I originally got spoiled on that twist when the game first released in Japan, I'd figured it was a late/endgame twist, so for it to be revealed relatively early has me pretty intrigued as to what else I don't know yet. Also, I was happy to find out that I hadn't known about the secondary part of the twist - the why of the situation and the reason for needing to find the Lifehold. I'm honestly excited to see what's next, although I'm probably going to focus on sidequests for awhile now.

Fortunately, I didn't see this twist coming at all. It was a clever twist with the mimeosomes and establishing why it's so important for the humans to find the Lifehold Core. It also finally answered one of the biggest questions that I've had since E3 2013: What is BLADE Tower's percentage counting down to? It was an interesting chapter, but I'm still not sold on the story yet. The lack of any good villain is kind of unnerving, especially this far into the game. I know there will be good villains in the future, but I feel the game is taking way too long to make a proper introduction (and no, Goetia is not a good villain. At least not yet). Initially when I saw Cross's mechanical arm, I thought it was going to explain why Cross is mute for the most part. Apparently it was something bigger than that.

Potential spoilers for the next few chapters ahead: Luxaar is really rather unsettling when you first see him, too. Actually, he's still pretty unsettling to look at.
Also, this is just my opinion, but this game doesn't really have any great villains like the previous Xeno games, but I think they deliberately held back the more interesting villains for this title since it isn't a heavily story-focused game. Next time MonolithSoft comes up to bat, I suspect we'll get some really good villains to make up for it.

I knew about the spoiler, and the chapter it happens, but seeing it play out the way it did was so AWESOME that I don't even mind knowing beforehand since it gave me a huge question to look forward to being answered (the main one being "WHY?", which in hindsight seems a bit obvious, excluding the fact that being able to do that at all is insane). Certainly scared about that countdown. Thank goodness my screwing around doesn't affect it! And the Ma-Non are amazing and adorable and the ship theme is rad. Gonna check it out tomorrow for sure. I wonder if there's a story reason for my amnesia... Probably. Oh yeah, and how the skell did our team destroy an entire Ganglion Skell that fast before the boss? I mean, I know it's a cutscene but dang!

You know, I was just thinking, and I'm a bit confused, with all these NPCs that talk about wanting people to come home alive, or their friends/family being killed on Mira...once we find that Mimeosome equipment/device thing Elma mentioned that lets us swap bodies, would that allow the "deceased" BLADEs to be brought back? Or does the human body in the Lifehold Core die if the Mimeosome dies?
And another thing, all the people in NLA are Mimeosomes, but we're they all a part of the crew of the White Whale, or is that just the BLADE members? The Mimeosomes were made so that the humans could function, but not age (since their real bodies were in the Lifehold), thus presumably only the crew members of the White Whale should have become Mimeosomes. But if everyone in NLA is a Mimeosome, does that mean they were all part of the crew? Because a lot of the NPCs don't seem much like "spaceship crew member" material.

If a Mimeosome dies, their consciousness would be transported back to their real body in stasis sleep inside the Lifehold Core. The machine cannot access the Lifehold Core, just edit the bodies of existing Mimeosomes (at least that's how I understood it). I think most of the people in NLA were part of the crew, like Elma said when she explained about the Lifehold Core: Engineers, Flight crew, military... But I'm sure a lot of people were rescued from pods, just like Elma rescued you at the beginning of the game. But, yeah, I agree that many NPCs aren't very useful on a spaceship. XD
